In the past I've requested support for secure FTP options in BC. I know it's on the list.
In the interim, I wanted to report good success by combining BC with WebDrive, which is a nice product that allows you to connect to FTP sites, and have them appear as local drives. When doing this, you can then use BC with remote FTP sites without even using BC's FTP features. And the key (for us) is that WebDrive supports all sorts of secure FTP variants (implicit, explicit, AUTH SSL, AUTH TLS, and even SFTP (ssh).
WebDrive is reasonably priced at around $55 for one license. Check it out here if interested:
