If you're having trouble with Unicode filenames on FTP servers, it might help to specify the character encoding. Beyond Compare tries to detect the character encoding, but the detection doesn't always work.

To specify a character encoding for an FTP server, select "Tools > FTP Profiles". Select the profile for your server. In the General tab, change the Encoding from Detect to the encoding used by your server.
