Hi Aaron,
Is there any chance this will be fixed?
I very often use BC to verify software releases that consist of multiple levels of nested jar and zip files, some containing version numbers in the names. As a result I use the Align context menu and Alignment Overrides all the time. It is really painful that after each alignment I have to drill down through archives and directories again just to align the next item in the list.
I expect this is probably a common scenario, at least for developers using Java and Maven.

I, too, have asked for "sticky branches" (remembered expanded/collapsed status) on reloaded folder compares. If new folders are detected, their status should be defined by the Folder handling options on the Session Settings "Handling" tab:
