How can I update multiple files in a flattened folder compare?

I have a couple questions based on the following screenshot:

1. Why doesn't the file on the left align with the one on the right that is exactly the same? (i.e. the last one in the list)
2. How can I use BC3 to update the copies of this file in all the locations on the right with the updated version on the left?

If there isn't a way to do #2 now, could we give some thought to how it might be implemented in some future release? Thanks.
