We've just released Beyond Compare 3.3.7.
In addition to several bug fixes, this version adds support for the XDG Base Directory Specification on Linux. Settings are now stored in $XDG_CONFIG_HOME/bcompare or ~/.config/bcompare. ~/.beyondcompare is still used if it already exists.
