    I presume having the Flags and Processor difference display be on a per-character basis is not intended.

    It's intentional in so far as that's how our this structure is compared, similar to the MP3 Compare and Registry Compare. The Version Compare, Registry Compare, and MP3 Compare views compare tree structures, and the text within them character by character. Enhancing this to detect set values and mark entire value text as different is something we can consider, but the current versions work with the text strings as a phrase. The background coloring shows if there is any differences in that node, and the Next Difference command will navigate to each node.
