Surely this "Slow and thorough" should auto-align 1000 with 1000:

The Slow and through controls how many lines are scanned around the area, so yes, the scan is complete but for some reason is aligning as in the screenshot. We can investigate the specific files if you email them to us at [email protected] and add them to our test cases.
If you email, please also include the link back to this thread.

To workaround, you can use the Align command to push the alignment to manually match.
