Compare filename case not working, IIS6, BC 3.2.1

I have the "compare filename case" unchecked in Session/comparison, yet have Templates/templates and Holidays/holidays not comparing. Worked fine with non-beta version.

Comparison tab:
Compare file size checked
Compare timestamps checked
Compare contents checked
CRC coomparison checked
Skip if quick tests... checked
Override quick test... checked
