Looking for additional lines of code

I'm comparing an ecommerce site backup with current because it has been hacked. The hack is typically the addition of some encrypted php code - about 10 lines. I want to ignore differences in file size and only compare if the file has a different amount of lines of code. I haven't been able to figure out a way to do this with BC3. Right now it showing me 360 files that are different because the file size between FTP and my local copy varies enough to cause BC3 to mark them as different.

Perhaps there is some other way to quickly find this file with extra lines of code?

    Thanks

To compare the text contents of all the files in the Folder Compare instead of just timestamp and size, select "Session > Session Settings". Go to the "Comparison" tab. Check "Compare Contents", then select "Rules-based comparison".
