compare files only under souce control

I am using TortoiseSVN.

I'd like to compare two folders which are both working copies of svn,
but different branches.

I like to compare two folders,
but want to ignore the files which are not under svn control.

How can i do this?

I don't think you can right now, as that would involve knowlege of the .svn folder.

Does the BC3 plugin architecture allow for modifying a folder compare like that?

You can use one of the SCC providers listed here to let BC detect whether a particular file is in version control or not. Once you've done that, the "Other filters" tab in the "Comparison Criteria" dialog allows you to filter by that status so you can filter out anything that isn't in Subversion.
