Default Java Class file Comparison not working

I am using Beyond Compare 3 and for some reason, once I imported the java class format for the comparison, it is giving me wrong results.

Can someone help me out here?

What kind of wrong results are you seeing? Whitespace differences? An error converting or in the log?
