Is there a way to run a compare that will only compare the subfolder names and tell me if I have the same subfolder under two different folders?

Hello,
No, BC3 does not support matching sub-subfolders with the same name under two random subfolders. You can set the two subfolders as base folders, and any matching sub-subfolders would be aligned and can be reported in a Folder-Report. You can remove files from view by changing the filter from "*.*" to "-*.*", and set the Folder View mode in the View menu to -> Always Show Folders.

For that I bought "SpaceMan99" from Extrabit, who is able to find duplicates, and empty folders.
