Can I customize the Beyond compare layout to display the thumbnail view in between the two files being compared ? Currently its showing up on the left.

Also, the thumbnail view scale is different from the file view scale - can i get the thumbnail view to fit within the window so that I can better spatial judgement of where in the file the most difference are located ? today, I have to scroll up and down and it isn't very inuitive.

The thumbnail will always show on the left side. It isn't possible to move it to the center.

In Beyond Compare 2, the thumbnail will scroll once your files get large enough. It isn't possible to change this behavior.

In Beyond Compare 3, the thumbnail can behave like BC2, or it can scale to display without scrolling. To change the behavior in version 3, right click on the thumbnail and select "Allow scrolling".
