How to Compare Files in different Filetrees?

Or is this possible? i wanna compare files on my harddisk with files i backed up on cd-r. the files are in different folders. i tried everything i think heheh. but it always shows left and right every single file and folder only to be found on its own side.... do i have to make changes to the options or have i chosen the wrong program?
