Congrats on the most useful program I've ever used. It saves my life, at least once a week.

I was wondering if it is possible to compare common identical files but where the directory structures are different

For example I keep .PDF documents on my work PC and my home PC. The PDF documents have the same name and size, however my filing system is different for the PDFs on my home computer compared to the one I use in work. All I want to do is ensure that all my work PDFs have been copied somewhere within the directory structure of my home PC.

Can beyond compare help me make this comparison or is there another program or an easy way to do this?

No, BC doesn't currently support this. It is on the wishlist, but I don't expect it this year. We don't have any specific recommendations, but you can try searching Google for "duplicate file" utilities.

Total Commander (http://ghisler.com), the other indispensible shareware utility (in addition to BC) can "flatten" a folder and its subfolders into a single file list (it's called "Branch view"), and compare this to another folder, which can also be in Branch view if desired. The comparison interface is not as intuitive as BC's, but I think this would do what you want, Pat.
