StarTeam 6.0 creates temporary files when it compares a file from a repository and a file on a disk. That is not very convenient if the actual file is edited.
How to compare file from the repository with the actual file in use?

Are you doing a diff or a merge?
If you are doing a diff, StarTeam might not give an output file name to save to.
If you're merging files, you can pass the output filename to Beyond Compare using the /mergeoutput= command line option.

I am doing diff. While doing diff I edit file(s) and than save it/them. Is there any way to provide save file in a working directory, for example by providing working directory path?

If you want to pass a specific filename to save to, use the /mergeoutput= switch. If StarTeam allows you to provide a working directory in the settings for external diff tools, that might work. Otherwise you'll need to do a File|Save As in Beyond Compare and navigate to the folder where you want to save.

Sorry, I took a look at StarTeam 2006 (I don't have 6.0), and it looks like it doesn't provide a way to set a working directory for an alternate diff/merge application.
