When Beyond Compare promts you to check out a file that you would like to change and you choose to do so, it does NOT also get the latest version of that file. This means that if another user has changed the file that you just checked out, the other user's changes may be lost when you check in.
With Visual Studio's Source Safe integration checking out a files means "check out AND get latest version". I think that Beyond Compare should also behave this way, or at least give "get latest" option to the user.
