I find that it is difficult to see which line is being compared to the highlighted line in the other pane when using "Just Diffs" view. The reason for this difficulty is because the other pane line difference is indicated by bracketing (surrounding) the line with thin, solid black lines. This is almost the same as the difference block separator which is slightly thicker black lines. The configuration option I'd suggest adding would simply be the same as the "Selected Line" background color chooser. I'd name it "Comparison Line".

I find this compact view of differences very useful as I quickly select multiple lines to copy.

Are you using the File Viewer in the Over/Under layout? I can see how the mark is hard to see in that layout.

I'll add your suggestion to our wish list and we'll consider ways to make this better in the future.

Over/Under, yes. Lotta long lines of code... I do use side by side sometimes by stretching the file compare window across two monitors.

Maybe instead of a background line color, which may be confused with the selected line, how about cross hatched with the same color as the highlighted line?

We'll definitely consider this for future versions.

If you don't already have it turned on, it might also help to turn on View|Line Details in the File Viewer.
